This happens with the Tampermonkey Firefox addon: https://addons.mozilla.org/en-US/firefox/addon/tampermonkey/

It cannot be scrolled either.

Install BlockTube https://addons.mozilla.org/en-US/firefox/addon/blocktube/ (I also tried the Chrome version)
Toggle a random checkbox on its settings page
Save the changes
Reload the settings page. The checkbox is back to its default state.

Setting changes should be saved. I was experiencing similar issues with another extension too.

Currently, extension popup lose focus to main window.
The weird part is that extension popup window is correctly focus only one time after Orion.app is first open.

Orion

Oppose to brave browser which retain focus on extension popup (expected).
