Every menu item File->Profiles->{current profile name}->Windows->{any window name}->Edit has the same shortcut cmd-alt-backtick. This violates the standard for macos menu items, where each shortcut is supposed to only exist once.
This also causes issues, so that the shortcut would actually activate the oldest created window and trigger the edit menu for that window, rather than for the active window.
The expectd behavior si that the edit popup is triggered for the active window always. This probably can be done by dynamically changing the shortcut for this menu item, only setting it for the active window.
